Due to the Dwemer's and Heart's power, not only he, but his whole race was absorbed by Numidium, now possibly rotting within the fragments of a lifeless golem. So in the case with the Dwemer the nearest soulstone is technically Numidium, a gigantic humanoid golem, which was destroyed afterwards, however. Keep in mind that the mage from Skyrim was absorbed by the nearest "soulstone", which turned out to be the Dragonborn (the actual soulstone, which the mage came in contact with was broken).
